Black Comet is one of five possible sixth levels of Shadow the Hedgehog. In the game's branching path structure, it follows from taking a somewhat evil, Dr. Eggman / Black Arms-aligned path through the previous levels.

Although the Black Arms have held the initiative for most of the war, the human counterattack on the Black Comet has Black Doom scrambling to reinforce his defences, calling back Shadow and (in Iron Jungle) a number of his sortieing armies. G.U.N. mechs are battling their way through the comet's caverns, and Knuckles the Echidna is on hand to help them bash through to the worldlet's core. Unsurprisingly, Doom's Eye wants Shadow to do the exact opposite: defeat all the invading G.U.N. troops to safeguard the alien's home.

Story

Three methods are available for Shadow winding up within the Black Comet assault from G.U.N. and its mechs; aiding Dr. Eggman to repel the attack in Iron Jungle, not taking a side with the attempted Air Fleet assassination, or choosing to slip through The ARK's defenses and directly enter it over destroying them. Whichever way is chosen, Shadow's musing over the five Chaos Emeralds in his possession is swiftly interrupted by Black Doom calling the black hedgehog to regroup inside the Black Comet.

Even with G.U.N.'s retaliation and their usage of Knuckles the Echidna, Shadow can turn the tide of war one last time for either side, and Black Doom is looking to exploit the (potentially tenuous) alliance he has; destroying the mechs assaulting the Comet has Doom letting Shadow take the sixth Emerald, and his manipulations and mind games have helped Shadow think of humanity as a plague that he must deal with; the last things standing in his way are Sonic and Diablon. Upon Shadow's triumph over humanity's last hope, he declares that with the seven Chaos Emeralds, he shall lead Black Doom's army as the alien's right hand and use the world as the stepping stone in its new empire.

Alternately, Shadow can team up with Knuckles, storming the Comet's core and taking back the Emerald that Black Doom stole; however, instead of the expected Black Arms leader within the centre of the core, Shadow will come across a familiar moustached menace in a new machine, demanding the six Emeralds to complete his set of one; since it took him a lot of effort to get them, Shadow declines and must deal with an incensed Eggman. After breaking the new machine, Shadow (now powered by all seven Emeralds) declares "I and only I know what is best. No one can tell me what to do" and eliminates the doctor.

Secret door location

In front of the fourth Checkpoint is a large airship and a path that branches off three ways. Go to the left side to find the door. Behind the door lie two tank turrets and a Shadow crate.
