As with the video games, Knuckles had become a popular character in the Archie comics Sonic lore since his introduction in issue #13, and had already received a three part Sonic's Friendly Nemesis Knuckles mini-series starting in the July of 1996. This new series was originally set to be another three-part story called "Knuckles the Echidna: The Dark Legion", but Archie decided to continue the publication for another 29 issues, running side-by-side the stories seen in the Sonic the Hedgehog comics.

Many of the characters and concepts were created by the spin-off's head writer Ken Penders, and so were effectively retconned from the overall Archie continuity in 2012, following a legal dispute between the writer and his former employers.
