Hydrocity Zone, being another Sonic the Hedgehog 3 Zone, primarily has its differences lie in Knuckles' path in Act 2, though a few quirks remain from Sonic 3.
Act 1
When fighting the Big Shaker, the game plays the Sonic 3 mini-boss theme instead of the Act 2 boss theme, but if the drowning timer starts and the player gets out of the water, the music still switches to the Sonic & Knuckles mini-boss music (Sonic 3 final plays the Act 2 boss theme, but switches to the Sonic & Knuckles mini-boss music if the drowning timer starts; Sonic 3 & Knuckles final plays the Sonic & Knuckles Act 1 mini-boss theme.)
Act 2
The object layouts of the Sonic 3 Zones in this prototype have been changed to be more like the layouts in Sonic 3 & Knuckles final, as the spring that sends the player backwards at the beginning of Act 2 is replaced with a 1-Up monitor.
However, Knuckles' route at the end of Act 2 still uses the object layouts from Sonic 3, as there are still some missing objects. For starters, this Turbo Spiker is still missing.

All of the Rings are still missing in this path, as shown in this area.
The Star Post is missing, and there is an extra set of spikes that was removed later. The water doesn't reach the necessary level in time for Knuckles to reach this area, whereas it's already at that level in the final.
These breakable walls are still absent.
The boss encounter event happens a little bit early in Knuckles' path as the camera will pan up and the boss music will play. This leads to some of the bricks in the walls to change colour. This was changed later on by having the boss encounter happen further ahead so the player cannot see the palette corruption.
The Screw Mobile's twister can still glitch out Super Sonic like it did in Sonic 3.
