Chaos' transformation to Perfect Chaos is central to the plot of Sonic Adventure.

Death of The Knuckles Tribe

Three thousand years before Sonic's time, Chaos lived peacefully with the Chao at the Emerald Shrine in what would later be called the Mystic Ruins. Pachacamac, leader of the Knuckles Tribe, decided to seize the Chaos Emeralds to further his war efforts, attacking the alter, along with the Chao and his daughter Tikal who tried to stop him.
