Act 1
Tails does not carry Sonic into the first Act. They both just start on the ground.
If Sonic isn't travelling fast enough, he will begin to descend down these vertical nets. The cut-off point is much lower in this prototype, making it difficult to use them to reach higher places.
Tails, when he's following Sonic, isn't affected by the nets at all - he just passes straight through them.
...But if the player uses cheat codes to play as Tails alone, interacting with the nets can be disastrous. Tails will glitch out on some emulators such as Kega Fusion, but in other emulators like BizHawk or on real hardware the game will crash.
The final section of Knuckles' route is different, containing more spikes and jelly platforms.
Bowling Spin is fought out in the open with no walls on either side.
The transition to Act 2 does not work.

Act 2
Act 2, when accessed from the level select, starts the player in the tunnel leading to the Act 1 boss arena rather than at the bottom of it.
The underwater palette is the same as Launch Base Zone. Also, Sonic and Tails do not have a dedicated underwater palette.
Balloons popped underwater do not leave air bubbles.
Similar to Hydrocity Zone, rings are rendered on top of tunnels, rather than "inside".
Knuckles does not appear to turn off the lights. In fact, the lights never turn off.
The water level also never changes, so the following section is completely dry.
Knuckles also does not appear just before the boss to send Sonic and Tails back upwards.
By flying upwards with Tails it is possible to reach and fight the Graviton Mobile.
There is no capsule and the transition to IceCap Zone does not work.
