Act 1
Sonic and Tails don't walk in at the start of the Act.
Strangely, the background colour for Act 1 is red instead of black like all the other Zones, leading to a red overscan border.
The anti-gravity orb here was replaced with a speed launcher, and a yellow spring was added behind the light ramp.

Rings would be added to the slope, and the yellow spring would be replaced with a Super Ring.
A Lightning Shield and Rings would be added here later on.

Two Super Rings and an Invincibility were later added to this empty bonus room found to the right of the first conveyor belt elevator sequence...but the spikes blocking access to it were never removed. Oops.

Another empty bonus room that would later be filled - in this case, all three types of Shield.
Another instance of missing Rings that would be added later. Only Tails will be able to get these.
Yet another empty bonus room. This one would get Invincibility.
In the secret Tails-centric route, Rings and another Lightning Shield would be added here later.
This half-pipe in the final light beam transportation section is missing a Chainspike.
Red Eye's pillar overlaps the player and has tile transparency issues.
The explosions seen when Red Eye moves to its second phase last longer than usual.
Red Eye's laser overlaps the floor.
The palette changes too soon when transitioning to Act 2. In Sonic & Knuckles 0525 and later, the palette is changed after the Act 2 transition completes.
If the signpost has been hit before landing, it'll fall at an angle when the floor explodes during the Act 2 transition.
Tails has an animation error during the Act 2 transition.

Act 2
Three Rings would be added the light bridge, and a set of spikes would be swapped out for a Chainspike.
The dead-end at the anti-gravity crossroad would have a Lightning Shield added to it.
The conveyor belt lift encountered by going left at the crossroad is lacking in danger.
Another Chainspike was added to this section, encountered after going right at the crossroad.
Act 2 also has its share of empty bonus rooms. This one would have three Super Rings added to it.
After defeating the Death Ball, the player will encounter a Capsule that will end the Act with a results tally.
The player then advances to the right of the screen and goes straight to The Doomsday Zone regardless of whether or not they have all of the Chaos Emeralds, skipping the Kyodai Eggman Robo.
If the player goes to the final battle via the level select (by selecting Doomsday Act 2 with debug mode enabled), they will find that it is really incomplete, only having a background, a few Rings, no title card, and various poses of the Kyodai Eggman Robo laid out throughout the level. There's nowhere to stand on, so they'll fall and die over and over.
By browsing around in the final boss area, the player can find an early floor tile that was changed in later prototypes and the final game.
