As this game is a rebranding of Puyo Puyo, a wide number of changes were made to the game.

The title screen and all of its respective animations are changed. The original Puyo Puyo shows Arle getting hit on the head by a green Puyo, while Dr. Robotnik's Mean Bean Machine flashes Dr. Robotnik's face to the sound of lightning, then has a machine appear to display the rest of the title.

The background for the main menu was changed from a forest canopy to mountains.

Puyo Puyo's Scenario Mode gives the player their choice of difficulty by starting on different stages, or play a three-stage "Lesson" mode. Dr. Robotnik's Mean Bean Machine removes this choice and the Lession mode, but adds in a password system to compensate.

Introduction sequences in Puyo Puyo feature Arle getting into a conversation with each opponent she faces. As there is no character to serve as a protagonist for Mean Bean Machine, the characters talk to the player directly.

Throughout Scenario Mode, Puyo Puyo labels the players after the characters (e.g. the human player is referred to as "ARLE", and the computer player is a 4-letter abbreviation of the opponent's name). Mean Bean Machine instead uses the labels "1P" for the player and "DR R" for all opponents.

Unique background and border tilesets are used for the later stages as well as the 2P VS and Exercise modes in Puyo Puyo. Mean Bean Machine, however, uses the underground tileset universally.

Difficulty levels in the 2P VS and Exercise modes are represented by curry dishes in Puyo Puyo. Mean Bean Machine replaces them with heads of the first five opponents of Scenario Mode.

The Game Over screen was completely redrawn, replicating a scene from the pilot episode of Adventures of Sonic the Hedgehog.
Audio comparisons
Music
A lot of the music in Dr. Robotnik's Mean Bean Machine was reused, albeit remixed and/or resynthed by sound engineer Masanori Hikichi, from Masanobu Tsukamoto's (and possibly, though not likely, Einosuke Nagao's) songs from the original Puyo Puyo score, with most of the songs serving different purposes. "Sunset of Puyo Puyo" remains identical in composition and purpose.
"Theme of Puyo Puyo", the theme for stages 1-8, was rearranged and repurposed for the casting call at the end of the game. The original arrangement still exists in-game and can be heard in the sound test.[1]
"Memories of Puyo Puyo", which played during introduction sequences, had its entire third section removed, and was repurposed for the password entry screen.
"Brave of Puyo Puyo" received a shorter arrangement, and went from being the intro for stages 8-12 to the intro for the final stage. The original arrangement also exists in-game.[1]
"Sticker of Puyo Puyo" remained the same in arrangement, albeit with a slightly modified bassline. It was repurposed from being the stage 8-12 theme to the Exercise Mode theme.
Another arrangement of "Sticker of Puyo Puyo" was also made for the Game Over screen, replacing its respective song.
"Final of Puyo Puyo", the final stage theme, had its intro and some of the notes removed, and became the 2P VS theme.
Sound effects
Arle's shout for making a chain was changed to a generic "Yippee!" voice clip. The voice clip also plays multiple times at increasingly higher pitches for each step of a chain.
Likewise, her shout for when an opponent makes a chain was changed to a generic "Yeehaa!" clip.

The Korean version of Dr. Robotnik's Mean Bean Machine displays the region lockout message in all capitals, corrects the "onry" typo to "only", and adds a plural to "system".
