After the Attack on Eggman's Base is the 13th episode in the first season of Sonic X. In the English dub, it is known as Beating Eggman, Part 2.
As the military continues its bombardment of Dr. Eggman's base, Knuckles has stowed away in the missile compartment of a fighter plane. He rides the missile as it's fired, then jumps onto the side of Eggman's tower. Inside, Rouge, Topaz and their team encounter a robot.
Back at the corn field, the E-35 Fanfan is still blasting Tails, Amy, Chris and Frances with air. Tails is stuck inside the X Cyclone, unable to move, as the E-35 starts to tread on it. Eggman orders the robot to finish him just as Sonic shows up. Sonic easily runs through the wind and knocks the robot over backwards. Its fan now points directly up, which blows Eggman away in his eggpod.
Tails gets out of the Cyclone and starts digging for the Chaos Emerald, but is interrupted by the Fanfan which stands up and reactivates its fan weapon. Tails throws Sonic a ring which he absorbs and uses to permanently disable the robot.
Finally Tails removes a yellow Emerald from the ground, but it is snatched by Eggman who promptly flies away with it. The gang climb into the X Cyclone, which transforms back into the X Tornado and flies off in pursuit of Eggman.
At Eggman's base, Rouge, Topaz and a special forces team destroy a robot as Bocoe and Decoe watch on a monitor. Eggman returns followed by the X Tornado. Rouge and Topaz encounter more robots as Knuckles shows up to help them, quickly smashing several E-13s. As Topaz questions Knuckles, Rouge (who is wearing a black ninja costume) hides her wings to avoid being recognised.
Eggman arrives back in his control room and berates Bocoe and Decoe for their incompetence. He starts firing missiles at the X Tornado, which Tails is able to dodge. Tails shoots a hole in the side of Eggman's base, allowing Sonic to break through.
Inside, Sonic encounters Eggman who is controlling a large humanoid robot, the E-18 Guerra-Hard. Meanwhile, Rouge, Topaz and Knuckles have found the engine room and set up the bomb, but are shut inside by Bocoe from the control room.
Sonic is severely beaten by the E-18, since it's powered by two Chaos Emeralds. Eggman is interrupted by a phonecall from Bocoe, who isn't sure what to do about the intruders in the engine room. Sonic overhears this, and manages to snatch the Emeralds from the robot before absorbing energy from them and completely destroying the E-18.
Knuckles eventually breaks through the engine room door allowing them to escape before the bomb detonates. There is a huge explosion and Eggman's base is destroyed. Sonic leaps from the blast onto the nearby X Tornado with the yellow and blue Emeralds.

- E-18's design is a clear homage to Mazinger Z, the first of the Mazinger line of pilotable 'Super Robots', from a franchise which has existed in Japan for nearly four decades.
